To calibrate images in Hoku, first one needs to generate a calibration file. One does this by using ReadStack to read in all of the images within a given directory that one wants to calibrate.

Typically, these will be images that contain a calibration target.  As shown below, display one of the images, then draw a window on the target.</description>

To read a calibrated image, from a directory that has a calibration file, check the “calibration” flag in either ReadStack or ReadImage.  The Read module will look up the name of each file in the calibration file, get the mean value of the calibration target, and divide the incoming values by the calibration value, producing calibrated data on the fly.</description>
